Third and most importantly, Hyrule has wide spread time travel. Nayru's Love grants full on invincibility. Even the Dungeon bosses in Hyrule have reality altering magic, it's not that big of a deal there. The Triforce was able to alter the entire world on several separate occasions, see Dark World, and even 1/3 of the Triforce is still was able to bring darkness to the land and twist/mutate it's inhabitants. Second, reality altering magic is pretty common place in the Zelda universe.
